The main waterways system (19200km) is maintained and operated by the US Corps of Army Engineers (see www.usace.army.mil/public.html and links - but these websites mainly give operational info, not finances).

Some of the (relatively speaking) smaller waterways (freight and amenity) are funded and managed at state level (e.g. the canals in New York State managed by the New York State Canal Corporation (www.nyscanals.gov ) a subsidiary of the New York State Thruway Authority). 

I expect Euromapping's Map and Index of North American Inland Waterways may provide a lot of useful information.

Contact details for the various administrations are given on the websites indicated.  In general, the ministry websites are lacking in details of how much income comes from sources other than Government (e.g. from user licenses and tolls or land leases/rents).
